Sounds like you've been sold a duffer!! It's a bit weird the low E is flat. It's always a good idea to have a decent test drive on a prospective instrument - a bit like buying a car really! We play on the Smith Watkins Eb trumpets which have 4 valves and are really excellent but probably considerably more expensive than the one you have. I'm afraid it's like anything else in that you get what you pay for. Have you tried experimenting with another mouthpiece on your B and S? It might help with the intonation.
